First one must know what a site link is before it can be established how it effects SEO. A site link is a special type of hyperlink to your website(s) that Google provides to help navigate the site itself. The automated Google algorithm adds the site links not the site owner. How does that effect SEO? The answer is preached all over this forum--There must be GOOD content of the site itself and proper back linking to the site. Think of it like this: Good content/Good back linking=Good SEO---Bad content/Bad back linking=Bad SEO.
