At least with yahoo using link:
www.example.com, you will get more real results. Not with google, as I think they sandbox the back links for a long time.

I have found there is a big variation between search engine backlinks , my site has 54 in Yahoo and only 4 in Google.

This is a common practice. Check your backlink using search request in Google link:yourdomain.com

Yes, it seems that Google will "hide" the actual amount of backlinks that you have, but the other SE's don't care. I really like online-utility.org for checking backlinks because they seem to be pretty accurate (except for Google backlinks of course).
I know this is an older post, but it's what I found out about on the site...

Maybe that tool is not accurate. Try to use manual method to make it sure.
