due to the nature of my site, i see i have keywords high on the list in webmaster tools that i dont want, but unfortanutley are used a lot within the content of my site.
Is there a way to specify ignore certain words to a search engine or would i have to redesign site to not use those words, would be difficult?

a list of keywords and key phrases these days? Times have changed, software has changed, and changed for the good too, and no one has to troll through the long lists these suggestion tools compile to sort out the keywords searched for regularly from the rarely searched for any more. If you use such a keyword suggestion tool for goodness sake stop searching for keywords and search for a new tool. There are several available.

firstly where are the unwanted keywords located? at the content? title tag? meta keywords?

if those keywords are target keywords why not just change them and find words which are the ones you want? no need to redesign the whole site, it wouldn't be that difficult.IMO

Simply delete or do not use these unwanted keywords. If they are not related to your content or to your line of business anyway, then they will not do anything for your site. Just keep in mind though that if you really want your content to be noticed by search engines, using keywords is not the only key to this. Your content also needs to be fresh, unique and informative.

its okay, just retain them ... you dont have to restructure your site for the robots...remember to optimize more for the human visitors than for the robots :)
