I haven't used the Google Webmaster Tools at all.
What's the advantage / disadvantage of adding a site to be tracked?

Google Webmaster Tools is not too bad, but it does not update as regularly as most people would like, and I seem to be getting some different data in my GWT than I am in Google Analytics...

What I like in Google Webmaster tool is the not found feature in the links. This way you can fix broken links in your site and in your back links. Also it is free so you have nothing to lose.

I don't see any disadvantage of putting their codes on your site, they might have some issues with late or outdated data. But everything else, Google webmaster tool is much helpful.

google webmaster tool advantages:
1. Your site’s index status
The tool will show you exactly what the google robots have encountered on your site.
2. Crawl Speed
You can set the crawl speed of the Google crawlers on your site.
3.Statistics
One of the statistics that this tool offers is the pagerank distribution.
4. Sitemaps
You can submit sitemaps using this tool. Sitemaps help Google to index all your pages.

Google webmaster tools shows you the performance of your site in search results. I've not found any disadvantages.

There are no disadvantages to using Google web master tools. They are a great way of monitoring how your site visitors are interacting with your site, whether there are any problems with existing pages, when your site was last indexed, how many meta tags are the same, if they are too short, too long etc
Give it a try there is no down side, apart from having a third party application running.

Google webmaste4r tool is best and also google is not recomenting any third party tool to send query to them. this ma be a chance of penalization. Also can get many report as top searched qrys, BL report, content analysis etc. Also for dynamic site google sitemap is helping to index all pages
